One thing you could try if there is a next time is to soak the soft areas with thin Cyano Acrylate glue. It will penetrate and harden the wood if you work through it sanding soak it some more. Don’t let it get on areas that are sound as it will not allow a finish to penetrate like the unglued area does. Some of the wood hardeners used for house repair might work to.

This is a good alternative method to save soft knots and such - and personally CA works better than the wet rot wood hardener as the CA goes much harder.

If you do have this issue again, there are some resins used for inclusion casting (the kind for paperweights etc) that go as clear as glass, so you could dig out the soft stuff, and then use the epoxy to retain the wood visual instead of a solid colour; so under casual inspection the filled area is hard to spot.
