I'm guessing these are old boards that have split over time? Probably along the old joint lines?

Not sure filling is the way to go. I'd be tempted to separate the boards along the splits, joint the edges and re-glue, possibly with biscuits or similar.
 
I did what Olly suggested and the reglued joints have lasted longer than the original.

I've repaired boards the way Olly suggests - rip down the joints with a power/table saw, joint with a plane and reglue. Your chopping board gets narrower, but you only lo0se 4mm or so per rip cut
